I stayed at the Hilton at Boston Logan for two nights, and really enjoyed my stay. There are some great deals available via the web for rooms here.
The hotel is connected via a walkway directly to Logan Airport departures terminal, so there is absolutely no stress involved in getting to your flights on time. Also there is a free shuttle bus which takes you from the hotel lobby to the nearest Boston-T subway station. From there you can get into downtown Boston in about quarter of an hour.
If you are worried about the noise of the airport I wouldn't, as the rooms have very thick triple glazing which means you are guaranteed a good nights sleep - great if you have a long haul flight ahead of you.
